I deflated mine today ready to get down to the South Coast for a :drive so took the time to have a closer look for you :scratch
The only way water can get into these cross beams is either through the top where these beams are joined to the hull or through the joint of the alloy 'top hat' shaped inserts that the connecting bolts pass through.

There is sealer around these inserts so I'd imagine it's entering on the 'flush side' of the two mating hull sections here

Not from this other side of the inserts as you'd see the water gathering on the floor/hull here

Thanks for the responses again.

Phil, plenty of power with the 25 2T!

Paul, just what I was looking for, is that just drilled straight through the transom and bolted on the other side?

The eyelets had a threaded bolt attached which had a nut on the other side that I secured onto a large 'penny/repair' washer to spread the load.
Having said that the transom is a sandwiched fibreglass ply composite which should be strong enough in-itself but 'belt and braces' and all that ;-)

Opps :shame
Yes Martin I forgot to mention the sealer :thud
Anything I attach to my transom requiring drilling has marine grade sealer applied to prevent any 'rot'/water ingress ;-)
I wouldn't describe it as being "Copious amounts of sealer" as I've always cleaned up the area I've ever worked on........as any woman I've been with will testify :whistle
